Service Charge in Warehouse

My purchase orders have a standard service charge, which is calculated through Invoice Discount.
But when i pick my order from the warehouse, and i push the button Ship & Invoice, it never invoices the service charge.
This means I always get many PO with an invoice with only a service charge on it.

Is there a way to help this ?
