I have two companies lets call it Company1 and Company2 in BC.
I have a report object for Sales Invoice number 50149.
During the development of this report, I designed the layout (.rdl) file of 50149 as per Company1 and published the extension.
I am using same 50149 in Company2 as well but its design needs a few rdl level changes, however when I change a custom layout at Company2 the same is also reflected at Company1.
How do I have same report object but different rdl files for respective Company1 and Company2?

It's recommended to duplicate your report for company 2, do the changes you want and then before you run the reoprt add a line of code to run report 1 if COMPANYNAME = your company 1 and same condition for your report 2 with company 2-1

No you don't need a separate version of the report object itself. You can do a custom RDLC layout per company0
