WooCommerce has REST api's for Products, Customer and Order etc. You could exports/imports for given elements with web-services.

The best way to do the integration is do through Web services. To know how to publish webservice have a look at:

You have to just identity the API like either its REST or SOPA and then you have to go ahead with the Integration process, both have different protocols.
