Does someone know if the activity of the Query store can cause performance problems in NAV 2017 ? Our customer is suffering from performance problems for a few weeks and we suspect that the query store is the origin of the problem...

In this articular case it depends on type of activity - if customer's SQL Server is bombarded with thousands relatively simple queries per second then the Query Store might potentially have some noticeable impact.
But in a real life NAV data access patterns the Query Store performance penalty is highly unlikely to be noticeable.
