I'm using NAV 2013 and in locations there doesn't seem to be an action on Locations to Transfer Routes and entering a transfer route manually doesn't seem to link transfer code to & from???

It is unclear what you did and what you expect.
You need to go to Departments/Warehouse/Setup/Inventory/Transfer Routes, then click on Show Matrix and configure In-Transit Code in the relevant cell.
The replenishment system now will consider replenishing by transfer along this route.
