How we can done payment invoices wise in navision.

Payment methods can be defined into invoicing tab.

What I understand is you are saying how to do Payment Invoice wise right?
Did you explored Payment Journal, Enter Customer, Vendor and then push Apply Entries and then choose the Invoice against to do the payment.
Even if you dont you can do this apply Invoice in Customer/Vendor Ledger entries.
P.S - You can choose Invoice against payment to do OR else Payment against Invoice both way you can do.
