If the eCommerce Site is on another database & I want to integrate it with the Nav 2013 R2 Database, then what is the best procedure.

There are a lot of solutions available.
It depends on what database or cms you have online.
For example if the cms is Magento, you could have a look at the Magento Connector for NAV 2013; http://www.tinx-it.com/solutions/magento-connector-for-dynamics-nav-navision/
