That's only going to check a few things such as the physical integrity of database records and keys. Plus foreign key relations that are defined. It's not going to do any for of financial validation. So if you deleted open records or something, it won't find those.
Use the various financial reports to reconcile. Run them before and after your process. They should still balance. Better yet, don't delete to begin with.
