My client has a manufacturing process that results in two different products from one manufacturing process . Can NAV handle an ouput of two different products in the output Journal from the same Production Order ?

The way to handle it is to insert a second production order line for the other product.
Alternative is to have the second product to be a component and post a negative consumption.
I actually blogged about this not that long ago:

You can use the "Family" for that. Family is group of items you can produce by one PO. It is common e.g. in the automotive - left and right parts etc. We are using it for our customers. The family have one shared routing. It means there are two lines on the PO, but one routing and BOM behind it.0
