NAS Export missing data

I have a NAS running to export data, but after a while it starts to miss certain data that is in the database. When the NAS is restarted, the data shows up in the export. This happens once every 3 to 5 weeks, at random times.
There are no errors in the Event Log for the service, nothing really happens to it.
There is one other NAS running another process for another company, that runs into locking issues. But that happens multiple times daily, so it's not likely to be the cause of the issue.
The customer is running a 4.0 database, on 5.0 SP1 executables.
I have absolutely no idea what causes this and it's driving me barking mad :x
