Table 2000000203 Database Key Groups has been removed in NAV2013 R2, even though it is mentioned
here
in the upgrade procedure. Does anybody know the reason for this? Is the functionality obsolete?

Yes, they have been removed after some debate.
Not a lot of partners were using them.
The whole key story has changed anyway since having a key is no longer required to use SETCURRENTKEY
