Customizing Quote Entity to include additional charges

Hello,
I need help in customizing the quote entity to include additional charges (in addition to the freight charges). The client is a manufacturing company who has products as well as certain additional charges such as setup cost, additional component cost etc which they do not want to include in their product catalog. Please throw some lights on how this is handled in CRM 2011.
