I think there is some table that should have a field called "BizTalk Application Name" (possibly "BizTalk Management Setup" or "BizTalk Request"), but in your database it hasn't. You need to figure out why?

there is no upgrade tool to upgrade directly from 3.x to 6.x
You need to upgrade objects to 4.x or 5.x ant then to 6.x

    Managed to Resolve:

einsTeIn.NET - Thanks for the push in the right direction. Turns out the DB was actually 3.60 version which cannot be directly upgraded.
To resolve I downloaded (from Partner Source) a copy of the Cronus3.70B.fbk file and imported the objects directly into the customer data. This permitted the 104001 to run without issue during the upgrade.

ppavuk - You are correct apart from 3.70B will upgrade directly to 2009 R2.

    Thanks for all your input

Looks like you are skipping an upgrade step from.
    3.6 to 3.7.

In that version they moved the bin from ILE to only to warehouse entry if I remember correctly.
