It is not easy to answer. All depends on which data and what you want to do with them. DO not forget that SSIS is not calling any business logic in NAV (if you do not call NAV webservices from the SSIS). It means, if you collect data into some new, special purpose table, it could be ok. But collecting the data into some standard table, it is better to not do it.

E.g. some our customers are using SSIS to do financial consolidation, but the data are saved into special consolidation company in the DB to new table from where the reporting is done.

It is not easy task and I recommend to consult this on proffesional level, not here on the forum. It looks like you want to consolidate everything together. E.g. just detail like Entry No. is problem (in all companies there is entry no. 10 - how you want to consolidate it into one table, when this is primary key?). It means, all depends on the purpose and the target you want to archive.
