During entering item on transfer order could i specify form which item ledger entry to make the transfer oder.

no it's not. It follows fifo method. You can split it by lot and control it that way. You could also modify nav for the first shipment to apply to specific entry.

If you are using Item Tracking then you can surely apply with the specific item ledger entry else I don't see any standard way.
