Not sure but this sounds to me like: you have some topics with some links to 2 other topics included, but these topics do not exist.

You should be able to find a file called "Log.txt" in addin_a\Processed folder. In this file you will have a list of object codes that were not found in object.xml file.
For example: if Log.txt reports T_50000 code found, it means in some of your help source files you have a token like ($ T_50000 hello world $).
Help Builder tries to replace this token - it looks up localized caption for T_50000 object in object.xml file (object.xml file contains CaptionML properties extracted from NAV). If it can't find T_50000 in object.xml file, it will replace the token with the text that comes after object id in the token (in this example with hello world ).
