In nav2009r2, first build, a known issue is that when you import some objects, their "modified" flag is cleared.
It has been solved in a subsequent build of the product: take a look to the KB articles on MS website.
To solve your issue NOW, can't you use modified date/time to identify the objects?

Actually I have a scenario here, to upgrade database from 2009 to R2.
The database is being used continuously for years with hundreds of modifications. I need to know what objects are modified, but I think that many objects have got their "modified" check box cleared. And it will be hard to find them manually, Also we don't know the date of modification.
ok, you need to do a compare...you should have said it.
in that case, mergetool (as already suggested), developers toolkit, winmerge(or some other text compare tools) will help.

Is this like how my Upgrade Process should be? :
1. Export NAV 2009 all objects (Current prod system) as text file.
2. Export NAV 2009 R2 Standard (Cronus) Objects as Text File.
3. Merge two text files.
4. Import new text file into new database as upgraded objects.
5. Backup NAV 2009 Database.
6. Restore only Company and Data to NAV 2009 R2.
7. Dance around the room.

perform 5 and 6 in new database (or you can open old database with R2 client)
