I just wanted to clarify a few points regarding .NET business connector. Can we really use the .NET business connector to integrate with a custom developed .NET application ( web or desktop based) with Microsoft Dynamics AX 2009? If yes, what are the pre-requisites to be installed well before using it? Has anyone really worked on it? Can we find any case studies which could clarify these things?

You have a clear example that you can really do the integration in Enterprise Portal, that works with .NET B.C.
