    1 more thing..

I have not installed sharepoint server 2007. I have only installed sharepoint services 3.0 though in 2009 system requirements pdf, both are written for employee portal....I guess till nav 5, 1 of these was enough but is it mandatory to install both for nav 2009 EP?????

I had this problem, and solved it.
Easily, you install the Front End (uninstall and setup again if installed), when come to step Server Name, you see the check box "I'm using default IIS's website" -> UNCHECK. And then type your right path and right URL. Maybe you try another port (default 80).
