could somebody please explain about upgrade of data in Navision?

Should i need any developer toolkit forthis kind of upgradation?

or beyondcompare tool is enough?

For Datamigration only (Version 4.03 -> 5.01) check the Upgrade toolkit.
For Objectstrukture Update (if you have some customized) you can use the Developers Toolkit.
Both you can find on PartnerSource. There is also a tutorial for both.
