Problem in posting invoices

I have a problem. We were previously using 2.0 W version. Now we have upgraded to 3.6 Indian.

In the previous version, when we post sales invoice, if any error comes it does not post. If no error is found, then it will be posted, then the invoice will go out from the sales line to sales invoice line.

Now in 3.6 in some invoices, when i post it gives the following error
" You cannot invoice form than you have shipped". After this error
the invoices get posted, but it is present both in the sales line (unposted)
and also in the posted invoices list. It leads us to confusion.

is there any specific reason for that. Please help me.

May be wrong customization? (have you some changes in CU80?)
