Can anybody tell me how shall I handle Restocking fees in Navision ?

You can easily do it by using the item charges in sales return documents.

Create a sales credit memo.
Create one Charge(Item) as restock fee.
Enter the qty as 1 and Price in negative whatever is the fee.
Assign it and post it.
