I want to know what all are the steps that should keep in mind before going to customization in Employee Portal.

Depends on what you want to do. If the customization that you want falls within the limitations of the existing webparts (editable card, header/lines, non editable list), then it should be all set up.

If you want to add new webparts, such as journal entry forms or something like that, it will be virtually impossible, because there are no instructions about how to create new webparts. Well it wouldn't be hard to find instructions to create new webparts, but not how to connect to nav.

Can we say that Table structure also plays an important part? Do table creation should follows the structure of sales and purchase?

Sure you can say that

Whatever your table is, you can display it on any one of those webparts. You can display header information in a line webpart, just by linking one to that table. Now if those webparts are suitable for your functional requirements is another story.

Is it possible to deploy job journal on sharepoint?

I'm sure that it is theoretically possible, but it is currently not included in Employee Portal.
