Data reset issue after upgrade to 5.0

I upgraded our internal database from 4.0 SP3 to 5.0. In the 5.0 database, all of the Setup and journal template/batch tables, in particular the No. Series, were reset to their initial settings. Has anyone else noticed this or did I just do something wrong?
