How to divide item’s in categories on commerce portal

Hi I’m running commerce portal 2000, and I would like to divide my items into sub categories.
Like this:

Hp desktop computers
Tower
Form factor
Hp server
....

I don’t know if I should use the “Classes” in Navison or the “Catalog manager” in “Business Desk”.

You have to define a class to every item's in the item class and then
categorize them in business desk.
In Business Desk:
Create a new category with the code same as item class and give the description that you want to show it in the web catalog. Save your category and try to wait and keep do refresh the business desk while you are in the catalog manager, it should give some item list to your category that match with the item class, other wise need to check again your category and the item class code. Once you see some items,
you will see the web catalogs as below:

In your case:
HP desktop computers
Item 1
Item 2
...
Tower
Item 3
Item 4
...
