Windows-logon synchronizing vs visible Navigation Pane menus

I have a situation where database logon shows the full Navigation Pane and a Windows logon do not. Both for users with Super as only role.
I have tried to synchronize both users mulitible times without any effect.
Do any one know of this being an issue and/or a solution for it?
