As the question asks for itself, can I attach my Purchase Order to a specific Sales Order? The purchase order is made manually and not from planning routine..

From the purchase order, you'll need to specify the Sell-to Customer No. and Ship-to Code. Then you click on Order --> either Drop Shipment or Special Order and get the order you want to link.
Here, the user is creating one Sales Order putting quantity as 100. He goes to Order--> Planning and creates Firm Plan Production Order. Here, he changes the quantity to 40 and attaches this schedule to SO (this is customization). Following the same procedure, he makes another Firm Plan for the remaining 60 quantity. So, the Sales Order has two schedules- one for 40 quantity and second for 60 quantity.
Now, the user is making an automatic purchse order from Firm Plan Production Order window for 40 quantity. The BOM attached to this item is having 6 in Quantity per field. So, the requirement for the BOM item is of (40 * 6)= 240 quantity for which Purchase Order is made from Planning worksheet. If PO is made in this way, it gets connected to SO (I dont know how...!!)
Following the same routine, PO for 360 (60 * 6) can be made for second schedule.
The user requirement is like this...
"The user wants to make PO for the whole 100 quantity in SO. So, quantity in PO should be (100 * 6)= 600 and wants reference against which SO this PO has been made."
I hope you are getting what I am trying to explain...

If you look at the purchase line table there are
"Special Order Sales No."
"Special Order Sales Line Line"
Fields that you can fill in - if it's for some kind of reference.
I don't believe that these fields are editable by default but you can make it so.
Is it just to keep track of the Sales Order it belongs too you could always just add it into the comments.
Why aren't you using the Requisition worksheets?

It's not always possible to have a standard function operate properly for a customization.
