When I run the inventory valuation report for Finished goods I have some items with a quantity of 0 with an inventory value. I run the adjust cost post routine before running the report. Is there anyway to adjust these values out?

In short, no.
The reason why you're getting 0 quantities with values is because of the timing when you run the adjust cost process.
If you look at the help file and look at the Adjust Cost - Item Entries Batch Job, it'll walkthrough what parameters to watch out for.
