Data Inconsistency in NAV and SQL

Hi everyone,
I am facing some strange issues with one of my client related to inconsistency of data in both Nav and SQL. The scenario is like, there is stored procedure written which imports data from a staging table to a temporary table in Navision. While processing the same, certain situation is arising where the data which is showing in sql mismatch with the data showing in nav. Sometimes its showing duplicate data with same PK in Navision. Though its quite a strange issue still let me know if you get this situation ever. I have tried restarting the services, which did not resolve as well.
Note:I am using Navision 2013 R2 version with sql version of 2012.
