Thanks for your reply. Could you please enlighten me on what should be the security and roles at Nav 2009 and sql server 2008 for synchronization. Can we schedule synchronization to happen automatic after every 1 hr etc. Thanks in advance.

1) Use the standard security model and you do not need to solve this anymore...
2) You can use SYNCHRONIZEALLLOGINS or SYNCHRONIZESINGLELOGIN C/Al commands to run he sync when you need when using Extended sec. mode0
