I have made a new menusuite (1090, Dept - Company)
There i have added a new menu with 4 groups. Under the groups i have serveral different reports.
In the rolebased client, it show's the new menu as a department under the department menu.
This works fine, and i can run the reports.
The problem is that if i hit "Home" and see my current role menu. I then select
"Customize navigation pane", and if i choose departments i dont see my new
menu(department) there. I only see the standard departments.
How do i get my new department to be part of department list you see under
"Customize navigation pane" ?

you need to customize the Page that is assigned to that Role. Go the last empty line and click on view action list and add the reports in there.0
