Today I have delivered a test upgrade database at a customer.
We installed the native client on citrix and published the app.
On the console we can open the client without issues. But when running a normal session as administrator (With all access rights) the application just won't start.
Is this issue known to anyone?

I just tried to simulate the same as you mentioned. I opened a citrix access essentials 2.0 as administrator by https access from outside of the company. There I had a published application to a Navision 5.0 (5.0 executable, codeunit 1 = version 5, other objects are still 3.70 as we will move to the 5.0 objects after 2007 accounting year is closed). It all works fine. So, I can NOT confirm the problems you mentioned.

The problem was in the rollup package of CTX PS4.5
This is what they've changed:
